I felt a sorry for John, because he had so much baggage and this obviously hurt him so much. But I also wanted to smack him a bit for not having any consideration for Rodney's feelings. And do likewise to Rodney actually. I do think the choice in this case was Rodney's, especially since he had to face considerable health risks and really didn't want the pregnancy (and it looks like he's going to be left with postpartum. yikes). But a little communication and empathy from both sides could have gone a long way here. Rodney was awfully quick to jump on the defensive wagon when John found out. To the point where I wondered if someone tried to talk him out of a/the abortion before, or had seen it happen to someone else (Jeannie?). Hell, he might even equate babies with dropping out of science and becoming a house mom, because that's what Jeannie did. Or maybe he wasn't sure right from the start, but felt it was something he needed to do. And that's why he didn't want to discuss it. I wish we could have had his POV as well, or found out why he changed his mind, because I'm really curious.
I'm not entirely convinced canon!Rodney even knows John was ever married or that these two in fic ever discussed having children. And I'm pretty sure John never told Rodney what Nancy did. It's a bit much to expect someone to define your feelings on something and instantly feel the same way, when you don't communicate.
