I'm a big sucker for 'lower decks' fic, and I seem to gravitate towards writing the minor characters whenever I get involved in fanfic for just the reason you described -- the outsider's perspective can be more illuminating and interesting then only seeing the environment from on POV. While I like Shep, I *love* Lorne and Campbell, and Heightmeyer, and all the other characters who helped make 'Atlantis' a real place. To me, they are the people who really make a story, and they are the characters I want to hear from.
I'm glad that Kavanagh worked for you, and that you found the ending moving. I was hoping that Kavanagh's sadness would feel real!
