There was a longer story behind this, about the explicit slide of the IOA-guided Atlantis into colonialist policies, and how the characters reacted to it individually and together; how Teyla came to be called back to manage the Wraith, and how the Genii got into the action on Atlantis. It got unwieldy, so I let it go. :)
The point of John staying behind was that, at first glance, he gets a happy ending, and then you realise that it's only a bittersweet ending at best - living among the Wraith, living untrusted by the humans in Pegasus. He has some things, but he loses out on others.
I'm glad you liked it, though. I loved your fic for me last year (or a couple of years ago) the one about why no-one wants to play ball with Atlantis.
